I think the best reason for separating the cooling loops is in case of a break down.  If there is a failure in the engine side do you want to go without heat?  If there is a failure on the wabasto side, do you want to come to a halt until it's repaired? If your generator cooling loop is also tied in,  think about no electric if one of the loops fails.  No moving, no electric, and no heat.
